You can either kill them all or convince them to leave if you speak to their leader Davison before you kill any of his bretheren.

When you make it to the top of the facility, you will be met by Jason Bright and tasked with cleaning the Nightkin out of the basement level. This mission is a side quest received in Novac or when exploring the REPCONN Test Site.
